You can try executing this:
UPDATE: THE CODE bellow will not work, mysql server will report that the variable is read-only.

Code:

$db = & JFactory::getDBO();
$query= "SET @@ft_min_word_len=2";
$db->setQuery($query);
$db->query();

Unfortunately I'm lacking in some technical ability here because I don't know where to run the code you provided (I tried in MySQL but it said the syntax was wrong???). And I couldn't decipher the MySQL instructions you linked to. Some specific instructions would be great if you have the time.

You could insert it at the top of you Joomla template (not the FLEXIcontent template), but i tried it and MySQL reports that the variable is readonly (i put some extra code of displaying MySQL response).

So you would have to contact your web-host provider and asking them to change it.
