mmm, this is not a flexicontent bug, but an issue of multibox mootools code that hides the container div of the popup.

So, depending on js libraries loaded by your site,
the mootools code of multibox, which -hides- the container box of the multibox fails for some reason.

The result is that the container box despite becoming transparent (that is why you see everything), is never hidden, so it remains on top of everything and prevents you from clicking anything in the page.

I have patched the overlay.js of multibox to workaround the issue.

Will include fix in RC4=final
