Also I don't see reason why this query, would cause an error inside the SQL server itself.

So i suspect this is MYSQL Server bug.

Is your site in a local installation ?

If it is try upgrading your mysql server to a newer version

...

Also check maybe increasing the time limit in your SQL server but, i don't see why this would help,

does it take a 30+ seconds before this message appears?

Was working well and the errors started for no reason.

If the wait time exceeds 45 seconds.

I did a new install of joomla 2.5.5, try installing flexicontent, but load and load, and shows message of correct installation or error.

It's the same server, but new account, the problem is my server?

Your SQL server must have timeouted ?

Try disabling the FTP mode if you have enable it and increasing the timeout limits of yor SQL server
