Hi,
I think a part of your problem already exists in FLEXIcontent but isn't yet documentated.
As you have probably noticed the links in flexi looks like this option=com_flexicontent&view=items&id=23&cid=56
That means if the item 23 belong to multiple categories it will still be unique (thanks to its cid).
I wrote a specific router for that as it's typical to multi-mapping
By default, when creating a new flexicontent item link, the link automatically takes the primary category as cid. If you wish to force it to a secondary cat you just have to select the category filter in the item selection's popup.
It's a little tricky but powerful
