Is this version compatible with Joomla 2.5.6? I read at some point that we shouldn't update to 2.5.6 yet, but is it now?

yes FC2.0 is already compatible with joomla 2.5.6

about your question

on second run this number should be close to zero is it not ?

have you disabled caching in FLEXIcontent component parameters (this is in the first TAB called "options")
